Try Badshahi Mess on Tilak Road (near Tilak Smarak) for authentic Maharashtrian vegetarian thali.

Try 96K Fergusson College Road (Mondays closed) for Maharashtrian non-vegetarian food.

Hotel Shreyas Vegetarian at Deccan Gymkhana

Fish Curry Rice at Narayan Peth (Mondays closed)

Manohar Fast Food, Erandwane, near Mehendale Garage. Open all days.

Coffee House : Moledina Road, near Sadhu Vaswani Marg

The best biriyaniI used to have in pune was in Magarpatta DC.. Andhra Mess... try the Chicken Fried biriyani...
They have 2 other varieties .. Boneless and Dum...

If you are crossing through Pune-Mumbai highway (NH4), few good places for lunch - dinner, I know are:

Yara Di Haveli,
located at Baner just after the Merc Showroom (Mumbai --> Pune), on the service road, right hand side. Good food, varieties and nice arrangement. Go for Chicken Tikka Masala or Palak Lahsuni.

Mystic Flavour: Located at Warje, just opposite to Mai Mangeskar Hospital, and located at Popular Nagar. Nice sitting, costly food, bit low in quantity but taste is good. Go for their Schezwan Sizzler.

Tony Da Dhaba: Located at Old Pune Mumbai Highway, after Kanhe, if you visiting Lonavala. Good food but bit costly. Don't ask for spicy as they make it too hot. Overall good sitting arrangement if you want to take rest from driving, they have "Khats". Avoid in summer as they only have water coolers, they too are not sufficient.

Best Fruit's and Shake's at Falahaar, Viman Nagar, Mango Fruit Blast at 170 Rps is Awesome.
Mastani at any Sujata mastani outlet and Khatri bandhu at Karve Nagar.
